The first idea was
So maybe Luke was doing something Force-y, and was seen by someone who knows that Grakkus Jahibakti Tinji has a bounty out for any Force sensitive child.
Obi-Wan had gone to Alderaan for a couple weeks. One of the slavecatchers had either noticed, or heard from someone, that the Lars fosterling had an old space wizard watching him. They tried to buy Luke from the Lars, but were turned down.
So these "slavecatchers" dress up as sandpeople, and kill Owen and Beru. This greatly upsets Luke, who accidentally causes the worst sandstorm in Tatoonie recorded history. The sandstorm is so strong it rips the clothes off the slavecatchers, and literally tears off their epidermis. The force of the sandstorm breaks their masks, teeth, the sand goes down into their lungs, and kills them.
Luke is clinging to his dead aunt and screaming. His distress is felt through the Force. Obi-Wan feels it on Alderaan. So does Vader. So Vader gets sent by Palpatine to investigate this disturbance.
Vader goes with a few men. They find Luke still clinging to Beru, begging her to wake up.
Vader stares at the child. A medic tries to separate the boy from the dead woman, and the sand starts to spin again. So the medic tranquilizes the boy. Vader's men investigate the homestead, and report the names of the residents. "Owen Lars, Beru Whitesun, and Luke Skywalker." Vader realizes that his son is alive.
He has the Lars/ Whitesun buried, Luke taken on board the ship, and a paternity test done.
So Vader takes Luke to Mustafar, and comms the Emperor from there.
Vader (down on one knee) tells his Master that he has found his son. Palpatine says, "Good. Send him to me."
Vader is insistent that Luke is delicate, because of his relatives' deaths. Vader wants to set up Luke's bedroom and suite first.
Palpatine says, "You have duties to me. You cannot keep him with you all the time. Imagine trying to keep a child on a battleship!"
Vader then floats the idea to set up an apartment on Coruscant, with a couple caretakers, or a caretaker family, with security for Luke.
Palpatine insists that it would be much simpler for Vader to leave Luke with him. There is no place more secure than the Imperial residence. Palpatine points out the security flaw of Luke having to leave the apartment for school.
While Palpatine can have tutors brought in to Luke. Luke won't have to leave the Imperial residence at all.
Vader is now angry, but no one tells Palpatine "no".
Vader tells Palpatine that he has been a faithful acolyte. "I have destroyed cities for you. I have committed genocides, and killed children for you. Since her death, I have not asked for anything. Now I ask for this one small thing- to keep my son. Yet you would deny me this?"
While Vader is talking to Palpatine, Luke stumbles in, squats down by his dad's leg, and leans his forehead against Vader's knee.
Luke is upset, and clingy. To soothe himself, he puts his thumb in his mouth.
Palpatine comments that if Luke doesn't stop sucking his thumb, he'll have it cut off.
This causes Vader to realize that he cannot leave Luke alone with Palpatine.
Vader shuts off the transmission. He is ANGRY. Luke is afraid, and runs to hide under a four poster bed in a guest room.
When Vader tries to follow Luke, Luke uses the Force to flip the bed over onto Vader.
Vader isn't hurt. But he realizes that he is upsetting Luke. He stomps out, and starts destroying stuff.
Vanee comes in to ask what's going on. Vader tells Vanee what happened, and that he has to flee with Luke.
Vanee asks Vader if he should kneel, lean back or forward. Whichever would be easiest position for Vader to kill him.
So Vader runs off with Luke. At some point Vaderkin ends up injured / meeting pirates while raiding a very small Imperial outpost. But Vaderkin ends up staying with the pirates, because theyre just thrilled about having a force sensitive in their midst. Some of the pirates steal artifacts for Luke. Some put Force blocking cuffs on him, and teach him hand-to-hand combat. (Under the idea that if he can whoop ass in a knife fight without the Force, he'll be even better with the Force.)
One of the pirates has a history degree, and so she's the one who reads aloud from an old Jedi tome for Luke.
They discover that doing one handed handstands while balancing things was a traditional Jedi training technique, so, in the spirit of helping Luke in a very piratey way, they make bets on how long he can hold the handstand. (Luke gets a percentage of the credits in these bets.)
Vaderkin ends up staying with the pirates, because Luke seems so happy. Plus, it is a great place to hide. Lady Eboshi, the leader of these pirates, is happy to have Vaderkin on her crew. It's always great to have a guy who can kill in elaborate ways, and isn't squeamish.

Little snippet where Luke requested an audience with Rebel Alliance high command. It was Lady Eboshi's idea, when some of the pirates' young people decided that they wanted to join the Alliance. She took Luke aside and told him that he needed to tell Alliance HC about who his father was.
Lukalai Kryat aka Luke Skywalker telling Obi-Wan Kenobi and the Alliance council about his guardians' deaths, and about Vader taking Luke and running away from Emperor Palpatine aka Sidious.
"It got bad, Ben." When he tells Kenobi and council about how Vader got sick, Vader's accounts were hacked, and they ended up on Jedha with no money, only a little food, and a 20 litre water tank. Vader walked them to an Imperial outpost to steal a ship.
There was a tightening around Ben's eyes, and that flash of pain/ grief/ guilt from Bail Organa.
"If I tell you about Beru and Owen's deaths, I have to tell that story last, because it
hurts me. I'm good for nothing the next day. And I need to let Epa know, otherwise he'll think you're hurting me, burst in here, and it will all end in bloodshed and tears." Luke laughed.
"How often does your father end things with bloodshed and tears?" Ben asked.
